Simulation Organogenesis in COMSOL: Deforming and Interacting Domains
نویسندگان
چکیده
Organogenesis is a tightly regulated process that has been studied experimentally for decades. We are developing mechanistic models for the morphogenesis of limbs, lungs, and kidneys with a view to integrate available knowledge and to better understand the underlying regulatory logic. In our previous paper on simulating organogenesis in COMSOL (German et al COMSOL Conf Procedings 2011) we discussed methods to efficiently solve such models, predominantly on a static domain. Organ size, however, changes dramatically during development, and tissues are composed of several layers that may expand both together or independently. Moreover, the developing organ are typically embedded in an environment, and diffusional exchange with this environment can affect the patterning process. Here we discuss methods to build and efficiently solve models involving large deformation of composite domains in COMSOL Multiphysics.

Simulating Organogenesis in COMSOL: Image-based Modeling
Mathematical Modelling has a long history in developmental biology. Advances in experimental techniques and computational algorithms now permit the development of increasingly more realistic models of organogenesis. In particular, 3D geometries of developing organs have recently become available. In this paper, we show how to use image-based data for simulations of organogenesis in COMSOL Multi...
متن کاملSimulating Organogenesis in COMSOL Multiphysics®: Image-Based Modeling
Organogenesis is a highly dynamic process that is tightly regulated during embryogenesis. Many of the individual regulatory components, such as signaling molecules and their receptors, as well as their regulatory interactions have been identified in experiments. However, an integrative mechanistic understanding of the regulatory network is missing [1]. In a series of papers on simulating organo...
متن کاملSimulating Organogenesis in COMSOL: Cell-based Signaling Models
Most models of biological pattern formation are simulated on continuous domains even though cells are discrete objects that provide internal boundaries to the diffusion of regulatory components. In our previous papers on simulating organogenesis in COMSOL (Germann et al COMSOL Conf Procedings 2011; Menshykau and Iber, COMSOL Conf Proceedings 2012) we discussed methods to efficiently solve signa...

متن کاملSimulating Organogenesis in COMSOL: Phase-Field Based Simulations of Embryonic Lung Branching Morphogenesis
Organogenesis has been studied for decades, but fundamental questions regarding the control of growth and shape remain unsolved. We have recently shown that of all proposed mathematical models only ligand-receptor based Turing models successfully reproduce the experimentally determined growth fields of the embryonic lung and thus provide a mechanism for growth control during embryonic lung deve...
